Is there any way to separate a single twine game into multiple workspaces or increase the total workspace size? All of the nodes even at the furthest distance are getting distracting, and I don't see a way to control this.
If you are using one of the SugarCube story formats then you may want to use the Twine 1 application, it has the ability to create a Twine Story HTML file from multiple project (TWS) files by using a StoryIncludes special passage.
Your overall project could consist of one parent project (TWS) file containing the StoryIncludes special passage referencing multiple child project (TWS/Twee) files.
It has little to do with which story format you have chosen, it is to do with the current features of the application you chose to build your Twine Story HTML file with.
The Twine 2 application does not currently support parent/child projects like the Twine 1 application does.
...assumed to only take up a certain amount of space?
I am guessing that you haven't reached the limit of how large a project's Passage Map can become, just the limit that you feel comfortable navigating.
Some Authors use command line tools like Twee, Twee2 and TweeGo to build their Twine Story HTML files because they find them easier to manage larger projects with.
