I've read the wiki and watched tutorials, but I can't understand what the point of using choices is. Perhaps I'm constructing my story incorrectly, but this:
If one is clicked, all other choice links in the passage are permanently disabled.
seems to be what happens when I use links. After you choose a link in a passage in my story, you move to the next passage and the other options from the previous passage are no longer available. Is the point that if I wanted for some reason to link back to that first passage, I would then only have one option before me? Why would I return to that passage? The choice has already been made.
I'm also confused, because in a video tutorial I watched, instead of moving on to a new passage, the "choice" you select opens up within that same passage, and the other one is grayed out. What is the purpose of this? Why not just move to a new passage?

The difference between using Link and Choice makes more sense when you use the Jonah Story Format.
(I have attached a TWS and HTML file with an example)
When you click on a Link the next passage is displayed below the current one. If you move your mouse over the first passage you will notice that the links within it can still be selected and if you do select one the second passage will be replaced with the one related to the link you selected.
When you click on a Choice the next passage is also displayed below the current one but this time when you move the mouse over the first passage you will notice that the Choice(s) are not selectable. An Author can use this functionality to stop a Player from changing which path they take through the story / game.
One reason an Author may want each passage to appear below the previous is allow the Player to be able to refer back to previous passages.
Think about how a chat program (or twitter if you prefer) displays the ongoing conversation and how it allows you to scroll back to see something that has been said previously.
